You can find the first seed at this location. It’s South West of the Watchtower and is on one of the islands with the Mining Rig.

The second half of the Muspelheim Yggdrasil Seed is also in Svartalfheim but you cannot retrieve it until much later in the game. When you go with Brok to the Forge and create the Spear, you then go to leave Svartalfheim to continue with the story, but you can also continue to explore the Bay of Bounty area with the new ability to reach new locations. Head back to Dragon Beach and climb the wooden structure. You can use the spear to get to the top. Once at the top follow the path around to the left. There’s a chest underneath rocks you have to explode. Loot that chest to obtain the seed.
